Yes I have also noticed the temporary burn in just like on those
50" arcade screens with the words "shibaraku o machi kudasai"
on the screen during the entire Sega Rally race but it didn't
really have any effect on the gameplay. 
Of the many games I tried on the GT/TE, R-Type title was the most
noticeable.
