While the PC Engine and Super Famicom versions use a similar plot and
most of the same characters, some of their locations differ (along
with, apparently, a few music tracks). Another random thing is that
chronologically The Dawn of Ys takes place after Ys III (as one might
expect), but Mask of the Sun takes place before it. I'm sure there
are more specific differences, but I've never played all the way
through either one. As a random sidenote, Taito's remake of Ys IV is
in 3D, which means it looks even different from the other two versions
(though I'm praying that they got Falcom to lend them the Ys VI engine
for it).
