The easiest thing to do is to grab Daemon-Tools (the free version), be sure
to not install the garbage browser bar(s) when you install it.  DT allows you
to have up to 4 virtual "CD Drives" on your PC, then you can simply mount one
of the CUE sheets or ISOs, and tell your emulator to use that virtual CD
drive as the default one.

Do that and you'll be all set.
